I was thinkinking the only option might be to open up the iPod again and try to reformat it through the motherboard...

If in doubt nuke from orbit and start again.
 
Hopefully get my msata and back cover through the post today.

Good call, though taking the cover off again is tedious business. Also, I'm not sure if it'll make a difference. I might have completely broken the SSD, or corrupted parts of it.
 
So I read you went with an 850 mAh battery? Why not wait a bit longer for the 2000 one?

I have some free time this weekend and it was uk delivery.  I also see that the komputerbay 256 card has dropped to £160 in the uk now (why am I tempted by that?!).

Ho, stop right there! As you said you wanted to do this once, and be done with it, why not go with a 500 GB card for 30 pounds more:

Well I just recieved the 256 msata card today.  Reason I was thinking of trying that cf card was because I also have an ipod mini that I was going to try it in first.

I have a 6th gen 160gb(fat case).  Based on my search it seems I can't use a higher capacity ssd unless I rockbox because of the 128gb limit on the logic board.  Can anyone confirm if I have any other options for a capacity upgrade with without rockbox?

The logic board/firmware for that ipod is limited to 128gb.  I have one with a 160gb drive (I mean a single platter drive, from a 7th gen) and it can't see more than 128gb unless it is rockboxed (which it is now!).  I don't think there's any way round it if you want to use the stock firmware.  Rockbox is a respectable solution though, once you get it installed, as long as you are willing to forego iTunes.

Well the stock drive is a double-platter one, so I guess its something to do with the maximum size per platter.
 
Though, now I think of it, a correction - my example is using the logic board from a 120gb model (which is actually a latter model than the fat 160gb).  But I did the same thing with a fat 160gb logic board previously and I'm sure the limitation was the same. (Edit - unfortunately I dismantled that again because it had an unrelated fault, otherwise I could check that easily).
 
Also the fat 160gb has a different connection ribbon because the dual-platter 160gb drive connector is different from the other ipod drives, but I don't think that's a big deal, not sure what ribbon is used for an ssd with adaptor anyway, but the connection on the motherboard is the same, its just a different ribbon and you can replace that cheaply.

Because the original HDD is a CE-ATA drive and the Apple use that to determine if the iPod should use LBA48 or LBA28, if you replace the original CE-ATA HDD with a normal PATA drive the iPod will switch to LBA28.

I don't think there is.  Even the PATA 240gb drive seems to be scarce now (I wanted a second one, but they now cost too much!).
 
I think with the logic board you have Rockbox is the only way to use a bigger drive.  Rockbox does seem to work though, even if its officially "not available" for the classic.
