I got a Phonitor 2 recently, I need to find some of the recordings that bothered me and see if knob twiddling resolves it.

If the crossfeed is analog then I guess you can't program it. But if it's digital, hopefully it's programmable just like a filter. Anyway, whoever's interested could ask on the site you linked. Thanks for a great post :)
Crossfeed is not programmable :)

Mine stays off if I power cycle. 1421.
Checking the manual, set your desired anti-aliasing filter, then hold the FILTER button until the clip diode lights up. This saves your current volume, crossfeed and filter settings as default for your next power cycle. I've just tested and this works; I must have saved my default settings previously already.

On the 2541, does the volume knob work on the line out (balanced to an amp) to adjust the level output or is it only for the built in headphone section? In other words, if I have another headphone amp that that the gain is a little too hot on the balanced inputs for a 4V signal, does that line level have control to back the gain off a little bit? Can the output level of the XLR outs be lowered like this?

It is an all-in-one preamp/DAC/headamp unit. The volume knob works for both line out and headphone output, and it remembers the volume settings for them separately.

As said by @dermott the output level is a digital one, the knob control Headphone/Line level. To register startup "volume" you have to press Filter for more than 4seconds.
It is quite efficient, it can be used directly with an amplifier without pre-amp.
Volume, can also be controlled from the sofa by an apple remote 2nd generation once paired.

Has anyone who owned a 1321/1421 made a worthwhile upgrade since that is not Schiit?
Mostly interested in 1321 'comparisons' because the intent is to spend less than €500 new or used.

And any news about the new 1221 DAC?

I just picked up a 2541, hopefully arriving soon. I am curious to see/hear the difference to my ADI2 and how it pairs with my Soloist 3XP. This is my first affair with an R2R DAC.
