SoX can remove it too (just to give another option):
sox a.flac b.flac deemph

 
Does Sox run under Linux?  I recently switched over to Linux because Windows was ticking me off and I don't like W10.  By the way, the newer versions of iTunes must not remove it.  I tried ripping the disc through iTunes and it didn't sound any different than my dBpoweramp rip.  I'm sure that this disc I have (CP35-3017 31A9 non-TO) has pre-emphasis.

It should be in the package list of any of the big distros. Note that it doesn't detect pre-emphasis: cdparanoia and cdrdao will do that.
