Physically the M3 is smaller, lighter, but possibly less durable.  It has better battery life, but half the power output of the X1. The X1 has line out and digital out, the M3 has none neither. The X1 can play more formats at higher resolution. The X1 has better SNR and slightly lower distortion figures.

Both represent phenomenal value for what they offer.

The only reason to buy the X1 over the M3 is 24/96 support ?

Looks like it.

M3 can power the Havi effortlessly.

X1 has got a line out (as stated in the specs posted by @Brooko), it is shared with the headphone out port, and doubles as a digital out, also.

Anyone know if M3 supports gapless playback of FLAC files?

There doesn't seem to be a setting in the menu yet, and definitely not true gapless on the Pink Floyd album I'm listening to right now. But again - it sounds amazingly good (M3 > Adel U6) - just continues to surprise me
