If they charged for headphone boxes, it would make some of their customers feel bitter, and would (I think) make them look like an even more money hungry company.

They either do it for all or not. They did it for all, and decided later not to.
And you know why, better profit margins.

I was surprised that the Sony Qualia headphone didn't come in a fancy box, considering its $2600 list price.

It's a decent cardboard box, no doubt - one of the nicer ones in fact, but it doesn't exactly scream 'statement product'. More, 'cheap shipping'. I for one, certainly wouldn't begrudge a little extra cost spend on blinging up the packaging.

A good thing that the Qualia is one of the sexiest headphones ever made.
