I used Windows Media Player together with madFlac-1.10 to play the FLAC files.
WMP won't play FLAC as it's not supported by microsoft. I searched web and found this madFlac-1.10. After installing madFlac I could use MWP to play FLAC and I don't know exactly how the two apps work together to play FLAC.
I probably will end up with two kinds files: lossless WAV ripped using Windows Media Player and FLAC. WAV for easy play on PC while I am sitting at home. And FLAC is for archive and maybe on portable device sometimes.
What player are you using? You need a player that can read ID tags from FLAC files, such as foobar2000. wav files can‘t store tags so the result would be the mess you‘re getting now, with ANY player.

In windows explorer the tracks from all CDs are mixed together ans still looks messy. There is no way to manage those files. I will look more if I missed some setting in EAC ripping process. Luckily in foobar2000 all albums and sorted well.
