Was going to say "Do you feel like we do" but obviously alot of people beat me to it. Here are some others:
 
Mediterranean Sundance - Al DiMeola (Friday night in San Francisco compared to Elegant Gipsy)
Minuano 6/8 - Pat Metheny
Made of Tears - Joe Satriani (Satriani Live! compared to Super Colossal)
 
and my personnal favorite:
 
Rush - Ghost of a chance, on the Snakes and Arrows 3rd disc. How to completely re-invent a song, absolutely marvelous.

I'd nominate just about that whole Allman Bros. Live at the Fillmore East album - and I love the earlier studio versions of those songs.

Third Eye and Pu**** by Tool from the Salival box set.  Especially Pu**** - different, longer arrangement.  Also, some of the cleanest live recordings you'll ever hear - they literally sound like studio cuts.  
 
Edit:  Ha!  Ok, I'll write it as "PUSH-IT."
