I'm not familiar with dBpoweramp, but there should have been an option to convert and maintain your flac library file and folder structure when you batch converted (i.e. duplicate your file hierarchy). Now that you've already converted your files, it's six of one and half a dozen of the other as far as time is concerned since you would have to go back and convert them again.
