I've got a really simple question. If I use an external DAC as a sound card, will I still be able to use the Foobar EQ or will the external DAC bypass the EQ entirely?

Foobar EQ is a software EQ that act directly onto the digital stream before it is sent to the DAC, so the answer is yes, it will work. The external DAC (in fact, even the internal soundcard) will have no idea whether there is an EQ effect or not.
