Currently I am using Mogami 2893 mini but the inner wires are blue,red,white and black. Does anyone know any cables that are similar in size and specs as the Mogami but with black inner wires?

nope I very much doubt that you will find anything like this. they are colour code for a reason

What is the best way to color/dye the inner wires? Perhaps are there any recommended thin 2 wire black cables? That way, each channel will have a separate cable with 2 inner wires. Then joined at the Y split down to the plug.

You can use black-coloured heatshrink over the wires.
