which is best option for emu 0404: spdif or USB?

I just ordered an emu 0404, have not received it yet, but I have some questions so I can be prepared when I get it.  My motherboard has the option of optical as well as coax spdif outputs.  If im understanding correctly, my options for audio out to the interface are USB 2.0, optical, or coax spdif.  Which of these three options would be considered the best for data transfer?  Sorry if this is a noob question, i couldnt find it through a search.

I have optical and USB connected all the time.
 
Optical has some limitations in my system since
- integrated codec offers only two samplerates (48kHz or 96kHz) ... --> SRC (when needed) is done by Realtek (driver or chip?)
- output level through Realtek S/PDIF is quite low compared to what the USB path can give
 
I use S/PDIF path for WMP/QTime etc. (video/audio) and USB path for music (recording/listening).
