Just a quick q, when converting from a lossy codec to another (say from mp3 to atrac), would it be better for quality if I convert first to Wav and then from Wav to Atrac?

This is most probably what it would do internally, remember that converting form one lossy format to another is bad. MP3 -> wave results in a bad lossless wave file, when you convert this to ATRAC, this gets worse!
