I wouldn't worry about protecting the copper. I assume it's just a ground plane or perhaps unetched area in general. If you're worried about appearances, perhaps try a green marker?

Our Manufacturing folks use a basic epoxy to protect any exposed copper created in the rework process, from cutting traces or intentionally removing solder mask to add a part. Any clear, two-part epoxy should work fine.
If you want to hide the scratch, you may be able to use some green paint over the epoxy.
