Please Recommend Excellent 2.0 Channel Small Desktop Speakers

I have the Logitech Z623 2.1 Channel speaker setup, AudioQuest Dragonfly v1.2 DAC, and a 13" Macbook Pro with Retina Display. I will be selling my Logitech Z623 because they are not good for music. I want to purchase a really good sounding small desktop speaker set like the Audioengine A2+. The new speakers will be connect to my Audioquest Dragonfly V1.2 DAC.  Please recommend an excellent 2.0 speakers that are the same size as the Audioengine A2+ speakers or the Logitech Z623 speakers.

There is not much call for genuine high quality speakers smaller than 4" I'm afraid. If you really insist on nothing larger than the A2+ then your options are fairly limited and you might be best advised to stick with the AudioEngines on a value basis. Genelec do the 6010 BPM and the 8010 BP which will be clearly superior but at almost twice the price...and still only a 3" driver.
 
If you could manage to squeeze in an extra 1" or so all round your options improve greatly. ADAM A3X are the pick of the bunch here. These are truly excellent and since they have the StereoLink feature you don't need a monitor controller either. EVE Audio SC204, KRK VXT4, Focal CMS40 and Genelec 8020 are other, even more expensive, options in this slightly larger form factor. It does make a significant difference though. Note that 4" is where the majority of the big players enter the market. 3" and smaller are toys really. Quality gear starts at 4" and 5" is more the norm.
 
If you are really, really stuck for desktop space consider getting a pair of inexpensive, adjustable studio floorstands and putting then directly behind or by the side of your desk. Your ears will thank you.

If you are put off by the cost of these pro products take a look at the Fostex or Samson ranges both of which have a good budget reputation.

The only really small speakers I can think of are the Swans S3W MkII. I'd pick these over the A2 given the price, and I'd rather have its compromises than the A2's. These 3in fullrange drivers are at least smoother throughout the midrange, with none of the bass distortion in the A2 as they tried to force too much deep bass out of small drivers through cabinet tuning (resulting in too much bloom and flabbiness in the bass, overpowering what impact it has on the bass notes that have it, like with bass drum hits). 
 
I'd avoid the older version though, the t-amp built into the volume knob of one of their surround speaker sets seems like a novel solution until you actually try to use it - the movement is just clumsy and it's hard to attenuate it smoothly (not a problem with the surround model though - likely they didn't match its movement well with the gain and potentiometer on the t-amp).
