I accidentally shorted the output of my 60GB ipod video when I was building an amplifer. Now I get no sound from the headphone out, but it still sends audio out the line out when connected to a dock. Should this be fixed by installing a new headphone jack or is the headphone out on a beefier output stage that could have been damaged while leaving the line out unaffected?

My guess would be that you damaged the output stage for the headphone jack. The line out and headphone jack audio feeds are identical except that Apple was so gracious as to leave the line out volume untouched. In that case you'd want to replace the headphone jack as the Wolfson chip should be fine.
