When using the dock line out through a stereo does the EQ setting that is applied play with it? or does it just apply when listening through the headphone jack?

My 2nd gen. Mini applies EQ no matter what port I use. I think that's the norm for all of 'em.

Yep. It's digital though, if you're concerned because of the 'nothing should affect the output on a true line-out' signal path argument.
