How to child-proof my bookshelf speakers

  Another option is to pack away the good speakers and buy a pair of cheap ones and use Command strips or velcro on them until he's grown up a little and knows better.
 
Enjoy this time in their life. Pretty soon he'll be running, dancing, and singing. Make sure to capture it all so you can embarrass him later with the footage.

 
Yeah, I think I will have to go with Command or heavy duty velcro.
I have already packed the good speakers and pre-amp/power amp section (B&W CM9 towers, Audiolab 8200) and now I am using only a pair of KEF X300A, so I'm not that afraid to damage the speakers surface anyway.

Your child is more valuable than the speakers. I would use some small Brackets and wood screws to attach the speakers to the furniture surface. Yes, you will have screw holes in your speakers and furniture, but it's better than dents in your baby :)

However the bench surface is covered by glass (damn design stuff) and the speaker's have a die-cast aluminum chassis! So, no drilling...
 
I guess I'm left with 3M Command or heavy duty velcro pads...

A strap clamp might give you a more solid hold than either velcro or Command.  Not very elegant, but won't damage the surface.  You could use a U mount over the round handle of the clamp to attach it to the surface the speakers sit on.  It would be a lot harder to tip over with a clamp than a speaker velcroed in place - don't underestimate the strength, determination, and potential accidental clumsiness of younger children.
