SoX should get it done.
From what I know it has native FLAC support, so no additional library needed.

SoX is really easy to use, though. You just select the files you want to convert, and drag them onto the file that says 'batch-example.bat'. And the conversion starts for you, no input needed.

Thanks mate, worked it out with your help,I noticed the size of the audio file was reduced by half

Hey i wanna find out what the best way to downsample my vinyls for my cowon z2.i know it cant play 24bit/96khz so should i convert it to 16/44.1? ive converted it to 24/44.1 and the size isnt much different from 16/44.1 so should keep it in that format for the pmp or use 16/44.1 and what the best software to do it with to retain quality? further information i downsampled by converting 24/96->24/44.1 wav-->24/44.1 flac to tag.any advice would be appreciated,thank you.

Theoretically there would be a difference, but practically not much. So 24/44.1 or 16/44.1 are pretty close.

mhmm well i acquired izotope rx advanced for dithering andI read somewhere that if moving from a higher bit depth (24bit) to lower bit depth (16bit) you should dither.so should i use izotppe rx advanced? or just stick with regular foobar and sox for 24 96 to 16 44.1/44.8 khz?lol idk its bothering me so much to get the best 16bit posible,only now getting my first good pair of headphones

Well technically yes, dithering should reduce quantization noise. Some converters like dbPoweramp do not use dithering, but if you already have the required software then there's no harm in using one I guess.
But my only concern is this. If your 24 bit is the exact copy of the audio (i.e. no dithering applied before) then its better. Otherwise it'll be dithered twice, when exported from master, and when you do downsampling.

DBpoweramp can do change both sample rate and bitdepth, and has a GUI, search in the DSP-tab
