Can it convert entire directories? E.g. convert everything in a directory into flac?

Another good program to do that is Foobar2000 with the Diskwriter plugin. It's takes a little bit to configure, but it should do everything you need and keep the tags.

You just drag and drop wav files into FLAC, so you can do whatever you like. They can even be in different directories, FLAC puts the encoded files into the same directory as the source file. If you want to convert a directory tree use windows find and drag them all in.

I use DBPowerAmp for all music format conversions (it provides a very handy "Convert To" option in the right-click menu in Windows).
