Does it make any difference if you plug your headphones directly into the sound card? I wasn't sure where to plug it in, so I tried all the ports and it kept messing up my computer. Now, I just plug into my speakers.

Plug in your headphones into the green jack on your soundcard (or on-board sound, if applicable). Make sure to set the volume low before playing any tunes. Increase slowly where necessary.

I have an Audigy 2 and it's not color coded. Here's what my ports look like:

I use the far right three for my 5.1 speakers. And is there a way to switch the sound to play between the speakers and headphones?

You can use any of the Front/Rear/Centre jacks (which happen to be the three you are using with your 5.1 set). The rest of the jacks won't give you sound as they do not output the analog signals required to power your headphones. Either you have to give up one jack for the headphone or use a splitter on one jack (to be then shared between the headphone and speaker).

sound should be "better" depedning on your speaker's headphone jack output (most are bad)
