I read that as it will only disconnect the battery if a fault is found, so under normal conditions then the battery is not disconnected. It's ambiguous to me

A quick search picked up the following from Rob Watts on desktop mode for Mojo 2:

When the battery is fully charged it will go into desktop mode - and unlike Hugo 2 the battery is disconnected to preserve battery life. That meant I had to improve the PSU regulation/rejection and design the charger so that when in desktop mode it was a low impedance high current power source.
When in desktop mode the battery is completely isolated, so power only comes from the charger circuit, in this case a low impedance high current regulator replaces the battery and provides power to the device.

When it's in desktop mode the battery is disconnected, and power only comes from the charger, via Mojo 2's PSU regulator.
Every 11 days the battery will get a trickle charge top-up when in continuous desktop mode.

I get the purple desktop mode light with the unit off. It also doesn’t take 24 hours plugged in to get into desktop mode like the Hugo 2. It is a different smart charging system. I like it much better than the Hugo 2. I’m sure you’ll see it in the Hugo 3.
strange people ... the instructions say that in the desktop mode, mojo 2 intelligently manages the battery charge and no more - no separate power scheme, Chord support officially answers that there is no separate power scheme in mojo 2, and the battery is always used, smart mode the desktop only charges it intellectually ... but no - people continue to believe in fairy tales about 24 hours and bypassing the battery ... no comment
I would like to see type C charging port, faster charging rate, and longer battery life. A play/Pause/ next/previous button is a welcoming addition but I don't see that will happen on Poly.

That would have to be the daftest design and marketing plan ever.
Make the Mojo 2 with outdated connectivity to accommodate the outdated Poly then release a Poly 2 with outdated connectivity to match that of the Mojo 2.
It seems the Mojo 2 doesn't go into desktop mode when charging and connected to the source seperately (via 2 cables) vs charging and connected with same cable, or am I missing something.

It's not possible to charge with the same signal cable at all, there is a separate charge port only for charging so the last part of your question doesn't make sense.
