Do you mean "WAV"? (The rest of my answer assumes "yes".)

Short Answer: No.
 
Longer Answer:
 
  1. Some FLAC encoders compress the data better than others, but the difference is very small. If you have the storage space for FLAC in the first place, then a couple extra megabytes here and there will not matter. Note that regardless of the encoder and compression level, the decoded PCM stream will be identical to the one you encoded (i.e. lossless).
  2. Not all FLAC encoders have support for all sample rates and bits per sample settings. For example, the FLAC specification supports up to 32 bits per sample, but the reference encoder only supports up to 24 bits per sample.
  3. I am a CLI user, but I imagine you will be using a GUI? In that case, the interface will obviously be a little different between programs. Choose a converter that has an interface that you are happy with.
