There should be no problems converting from APE to FLAC directly..right?

If you mean .APE files (Monkey's Audio), depending on your definition of directly, you might lose your tags. If you use some sort of conversion software (I use Foobar2000), this will not be an issue.
If you mean LAME APE (--alt-preset extreme), you should just leave them as mp3s. All you'll do is make them larger with the same size.
