  I never liked the stock firmware or iTunes, so all of my experience has been with Rockbox. That could be why I had those issues, but I've never had a problem with my rockboxed Clip Zip disconnecting though I took the microSD cards out when doing file transfers to them.

I was able to get the 2000 mAh battery from this listing to fit with a setup similar to what you describe. It was a bit tight, but nothing broke despite having to open and close it again after my initial try due to a misaligned cable. I've been using it for a few days with no issues yet.
