I used headphone out at -7dB as this gets me to a maximum of -3dB with the stx input. So i was nowhere near clipping. I tested with 24 bit 48KHz and the spike's gone. I don't know why.

I don't think it's a glitch in my tests. Frequency response is just fine on stock firmware. I will try however a 16 bit 48khz test file on both stock f.w. and on rockbox, just to see if the problem is because of downbitting :) from 24 to 16 bits.
