The title says it all.

The designer wanted the headphones to sound a certain way with stock pads.

There are exceptions, and here I would say do your research. Don't blindly buy $70 3 inch thick pads for your HD600 is what I mean.

I'm not an expert on the science, but the general consensus is that large pads, especially for closed back headphones, produce extra reverb, which is unwanted. Also, when you move the driver away from your ear, the treble peak (something that most headphones have) will shift, thus changing the sound signature.

All in all, it lies with the designer. Do you really think that a headphone manufacturer would spend $$$ on developing and producing a headphone, if they did not test the pads?

Just trying to save you some $$.
