Since your files are not tagged, you can simply NOT update the media library.

The (FLAC/audio) files are ripped to folders on the HDD. If only one albums by that artist exists then then audio files are directly within that folder. If more than one album by an artist exists then there will be two (or more) folders within the initial folder - same as any other file directory structure. These (all) folders contain nothing more than the FLAC files and an m3u file (created by Asunder). No File Tagging Employed
 
 
These are then "copied" to the microSD card. The microSD card is inserted to the X5 - Update media library selected and it rambles on to 5800 and freezes.

Using Folder Browsing does nothing other than to display the folders (alphabetically listed)  allowing access to existent audio files - that is the ones that haven't vanished. Attempts to access these folders generates No Music Found message. 
 
I am happy with the hierarchical folders too BTW. It suits me just fine.

I'm sorry, but this doesn't make any sense.  I far more than 5800 files on my X5 and folder view works fine on them and the X5 doesn't freeze when I update the music library.  I'm also using 64 Gb microSD cards.
 
I'm inclined to think that you've gotten fake cards, somehow, and they're not actually 64 Gb.  What you've described re: empty folders is exactly what you'd see with a fake card.
 
The X5 does not write anything to the SD card (at least not in the current firmware iteration).  It would be impossible for the X5 to trash your files.  Given that no one else has reported the problem that you're reporting, I simply don't believe it's an X5 bug.

The media library perfectly updated for the first 10 albums or so and also correctly displays all the folders that followed. So I can flawlessly access / play the first 10 albums (each ripped and stored like all the others) but the process trashed all the files in each of the following directories.
 
Same story when this card is used via OTG - access fine for first 10 albums, nothing after that. So what explains the trashing of my media?
 
BTW: I rip using Asunder (Linux) which rips and encodes & uses CDDB to name and tag each track. I have employed no tagging myself or edited tags.

An initial suspicion and I'm looking into it - thanks. This would of course explain a lot. However, the disk check utility employed verifies the storage capacity. Even the reformat verified this so the confusion continues.

It really is unlikely that the X5 caused this. I suggest that you put the card back in your PC, transfer the music again. Eject the card. Then put it back in the PC and check that the music really is there before even inserting it into the X5. Play a couple of songs off it on the PC etc.
 
Then eject it from the PC again, and only then try it again in the X5.
 
Otherwise you will never be certain that it was the X5 that did this.

And I made no mistake - maybe as many as 60 CDs ripped to FLAC equalling about 29GB of data.

 
Again - are you sure?
 
5800 tracks from 60 CD's = 96 tracks per CD ...... every CD ........
 
And if you're showing 29Gb of data from those 60 CD's - there is something definitely wrong.  That = 29GB (29696 Mb) / (60 x 96) = somewhere around 5 Mb per track.
 
Typical CD = 12-13 tracks, ripped to FLAC = 300-500 Mb
 
So 60 CDs @ ~500 Mb would give you around 29 Gb - but there is no way in the world that they would use 5800 files
 
I used linux for many years (mostly Mepis then Debian) - suggest you for check for hidden files.  My bet is that you're somehow copying a whole heap of them - and that is what the X5 is trying to scan and index.  Get rid of them, and your problems should be solved

Are you placing all of your albums into 1 folder then transferring that folder over? Perhaps there is a file limit per folder, maybe try moving each artist/album across straight to the sd without grouping?

The most folders within any one other is 7. Directory depth not greater than 3 folders.

Poor isolation on the power adapter. The "vibration" is not a physical vibration but more a "vibration feeling" as if electric current was going through the entire body of the laptop.

I have some suspicions and am looking into these including potential counterfeit cards.
 
The last file transfer was folder by folder with a confirmation of folder contents. I am also suspecting potential 'hidden' files as I cannot re-transfer files into empty folders - see Brooko's comments above

One more thought - did you format the card on the X5? If not, you probably should as there seem to be a few variations in how FAT32 is set up which can cause interoperability problems (e.g. allocation unit size).

The thing is...the X5 freezes at 5800. 
 
I take the card out and place this in USB reader, attach OTG cable and insert. I have access to the same functioning folders but all others, while still displayed, appear as empty. The identical folder structure copied to USB stick functions flawlessly. The only weird **** is not being able to re-transfer "apparently" missing files back into the folders.

  I'm looking at the X5 as a direct replacement for my current iPod Classic/Nokia N8/ALAC/iTunes setup, but a comprehensive search over a couple of days has still left me with a few doubts.  By the way, I apologise if my use of bold text is frowned upon on the forums.  I saw someone else use it here as a way of highlighting the question portions of their posts, and decided to adopt it.

A potential deal-breaker for me at the moment is how the X5 handles the swapping in and out of the SD storage cards.  I currently have my whole 3700-song collection stored on 32GB µSDHC cards for use with another player (not the iPod), and I don't much fancy forking out for larger cards until the price drops significantly.  This means I'd have to swap-in cards from time to time, perhaps frequently.  I have a dedicated carry-case for them so that's not an issue, but I watched a video review of the X5 by a Chinese guy, and when he demonstrated adding tracks manually to the device the time taken to add only 180-odd tracks made me fear for the length of time it would take to add 1000+!  So, what I need to know is, when I insert an SD card for the first time, how long does the X5 take to make the tracks available?  And, what does the X5 do when you remove an SD card - does it remove the tracks it contained from the database?  If so, that means I'll have to re-scan 1000+ files every time I swap-in a card, which sounds horrible.  OTOH, if it does keep them in the database, and you attempt to play a track that's on an SD card that's been removed, will the X5 prompt you to insert the appropriate card?
 
BTW, I love the "Search thread" feature here on Head-Fi.  Don't think I've seen such a thing on other forums I've used. Awesome.

The gapless is universal on fw v1.23. I have actually never come across a player which uses that tag, not even ipods do. Which is good because afaic every track that exists on a CD is part of a gapless album and should have the correct length of any actual gaps preserved.
