Thank you for your input, now I worry a bit less.
Is there a way to add EQ (or other VST plug-ins) after compression to lossy when converting files, (if the file is to be encoded with the processing)? I want to make a library with files that have encoded EQ and other VSTs like castleofargh suggested.

There is, but it's pretty complicated. There is software that can do both EQ and conversion, but we're talking complicated stuff and it takes a pretty long time, since it has to be done individually for each track. I believe Adobe Audition is capable of doing that, but I'm sure that there are cheaper alternatives.
Also, iTunes allows you to set a different EQ for each track. Maybe that would be a simpler alternative. I wish Foobar allowed for something similar.
