Hurt by Johnny Cash. Amazing cover to the Nine Inch Nails original. It's just so...haunting and powerful.

Also, To Live is to Die by Metallica. Another powerful emotional song that has almost no lyrics whatsoever. It was written as a sort of heartfelt tribute to the late bassist Cliff Burton, and it really shows in their instrumentation and composition.

Would like to mention Space-Dye Vest by Dream Theater, just...another really good song in a sad way.

 
That hurt by johnny cash is classic. Overtook the original and is better by far.

Yes and Yes! Cash's Hurt and Scar Tissue are both excellent!
 
Other sad Johnny Cash songs: Desperado (Eagles cover), Bridge Over Troubled Water (another cover!), Give My Love to Rose (actually by Cash!)
 
While on the subject of John Frusciante and Cash, they collaborated on covers of Heart of Gold and Personal Jesus, which are both good, but not sad.
