WAV to Apple Lossless - Tags

I have about 1TB of WAV files which I am about to convert to Apple Lossless for a portable set up to be used with both an iMod and an ASUS EEPC with 320 WD portable hard drive and Meier 2Move amp/dac. My WAV files are all organised into folders rather than through itunes, and therefore do not have any of the itunes (or other) tags except track names.

Is there any way of converting them to Apple lossless all at once while preserving the folders, or will I need to do each folder separately and re-tag everything? If I have to re-tag everything, it will take months!

Alternatively, would FLAC be a better way to do this (aside from not being able to use it with the iMod)? Does FLAC enable you to preserve folder structures, and if so what is the best converter to use?
