Just finished putting the jumpers on the protoboard, and was getting ready to pop in the caps when I noticed they are 470uF rather than 220uF which the plans call for. How big of a problem is this? Can I just sub the 470uF caps in and expect similar results?

Yes, the resevoir/power caps are fine with a larger value. This is actually a recommended "upgrade." Upping the value of the input caps is also not a bad idea, although it will sound nice (almost) regardless of what you do with the circuit. (provided you don't go nuts on any adjustments)

I used larger than average 470uf and didn't have a prob, except I had to get a larger case

It's not a problem. In fact bigger is better. The results you can expect are better bass handling.
I think 220 uF is generally used due to space limitations.

In pretty much every CMoy I've ever built I've used a 1000uf 25V Panasonic FM cap for the power supply cap, because 1000uf 25V Panasonic FMs are extremely useful for audio builds of various types and I have about 100 of them.
