Just curious about what methods you all use to secure the board in a hammond case. Specifically, I am talking about a Pimeta and a Tread.

PCB standoffs and screws?

I guess what I'm wondering is whether I have to screw through the bottom of the Hammond.

Also, what size PCB standoffs are right for the Pimeta and/or Tread?

You can either use real PCB standoffs that you can screw on both sides (one through the case, one through the PCB) or use spacers with one screw (screw through the case and tighten the PCB with a hex nut) or any other makeshift method. Alternatively, there are sticker-type PCB standoffs which adhere to the inside of the case and don't require any drilling or screws.

The height of the standoffs depends on if you have board-mounted components (ie. pot). Otherwise the choice is up to you.
