If I get a 2 way in my chaintech with one going out to my mint and the other to the stereo, will there be any degredation in sound quality to the headphones? (I don't care about the stereo, as it's already pretty crappy sounding.)

Yes, but I highly doubt that it will be noticable.

I've got a splitter between my soundcard and my amp, but there's no noticable difference. Theoretically, every connection you add breaks up the signal a bit, but it's not really very noticable.
