Does the frequency response on the headphones being different from the amp affect anything? Or should I just not look at the numbers?

If the amp is flat at all frequencies at any impedance, and has suficient power for a given headphone with very low THD, then what you'll be hearing is the sound of the headphone with whatever source you're using. An amp is supposed to be this transparent because it's meant to just amplify the input signal and drive the transducer on the output side without distorting, nor running out of voltage and current that the transducer requires at the preferred listening level (regardless of whether that transducer is a headphone or a speaker).
