Braid and Amnesia are probably two of the best indie games I've played.

 

Kind of enjoyed Dear Esther and Limbo as well.

FTL and Hotline Miami.  Hotline was one hell of a experience while FTL is still as tense as it was when I first played it.

I absolutely loved Limbo and Braid; definitely two of my favorite games of all time.

 

I'm surprised Kentucky Route Zero hasn't been getting more love.  I played through Act I a few weekends ago and I thought it was a beautiful game so far.

What no one is addressing the huge elephant in the room Minecraft come on it only has It and Machinarium, Treasure Adventure Game, Botanicula, I could name off some really obscure ones that are great but hardly any one out side of the hardcore indie gamer crowd knows about.
