If you can, offer both Apple Lossless (not the same as AAC) and FLAC. iTunes doesn't play FLAC natively, so your iTunes/Apple users would prefer the Apple Lossless format. And then a lot of other people use FLAC for archiving their music, so it's very popular.
If you're going to the hassle of multiple encodes (and I agree with cel's logic and think you should), don't forget WMA Lossless - there's a not insubstantial amount of hardware and software out there that cannot do FLAC or ALAC, but that can play WMA. The encoder is free from Microsoft too (you might have to validate that you own a legal copy of Windows, I don't remember - but it's a free download). It can do batch processing too, which is nice.
