I am wondering what the benifits of an IPOD 24pin to 3.5 MM adapter would be

benefits are that you get to amplify a more clean signal, if you use a mini to mini interconnect, then you would be amplifying an already amplified signal (from the iPoo internal amp), usually double amplify distorts the sound.
i just wanted to clarify a few things
are you saying taking the 3.5mm-3.5mm cable from ipod to amp will give me a signal limited to the audio quality of the Ipods built in amp?
where as the 3.5mm- Ipod 24 pin connector will pass this built in amp and give me a cleaner signal?

yes, it is called Line Out Dock (LOD), this will bypass the iPod's internal amp. that is the whole idea of using a LOD.
lastly how of the signal quality is affected by the quality of a LOD? i see some are as much as 100$ seems like alot for a cable
depends if you believe that sound quality could be afected by such as silver cables, or not. IMO I look for durability, I have a fiio L9 and it does the job, and it is tough enough. iBasso have some very fancy looking ones.
