Foobar is able to do it. It isn't that great at batch conversion though, so if you're planning on converting a lot of music you might want to look elsewhere.
What adamlau means is, convert your FLAC files to WAV. (This is reasonable because FLAC is lossless). Then use your fav AAC converter to convert the WAV files to AAC.
"flac -d" is probably the command-line command for decoding FLAC to wav.
If you convert it to WAV first it'll take longer and you'll lose all your tags. Try Foobar2000 or dBpoweramp.

Just checked it and it seems like they've completely redone the conversion feature in the newest versions. My experiences were based on an older version of Foobar so my apologies for the misinformation.
dbpoweramp is worth the $38 imo, best out there for multiple files, tagging, album art etc
Agree - best part about it is the multiple cores support. Set a transcode for slow (quality) - but still set it to utilise all your cores - remains incredibly fast
