I have all my CD's in FLAC, and from there I convert to ALAC for my iPod. No need to re-rip, seeing that you already have everything in lossless. Try dbPowerAmp - it comes with a batch converter. I think it is the best ripping/conversion software out there. I have the paid version, but it is cheap and has saved me so much time/effort that is was well worth it.

Another very (very) popular program is Foobar2000, which will convert all your files to Flac while keeping their tags without a problem.

Free and can install portably.
