Hmmm... Someone else can correct me if I'm wrong but I don't believe you can bypass the DAC or internal amp of a standard iPod from the 3.5mm jack. The only exception to that is if you've iMod-ded your iPod in which case you can use the 3.5mm as line out into an external amp.
As for bypassing the iPod DAC via other means, yes you can. But you'll be doing it via the bottom connector. You'll be using something like a Fostex HP-P1, Cypherlabs Algorhythm Solo, or VentureCraft Go-DAP (designed for iPhones but with extension cables, work with iPad, iPod Touch, etc).
Or if you want to use the iPod's DAC but external amp, then U can also use the same bottom connector with a LOD (Line Out Dock) & hook it up to a portable Amp (Pico Slim, RSA SR-71, etc).
BTW, it depends on what iPod U have. The DACs I mentioned above seem to work well with current iPod, iPad, iPhones. But my old iPod Color Photo doesn't work with my HP-P1 nor Go-DAP. Having said that the older iPods used Wolfson DACs internally but the newer ones use Cirrus Logic. Supposedly Wolfson's the preferred DACs so the newer DACs mentioned above are targeting primarily users of current model iPods/iPads/iPhones who want something better than their internal Cirrus Logic's.
If you have the older iPod, maybe consider iMod-ding it??
