I just got MediaMonkey and all my stuff from itunes is on there ready to go. Does it make a difference in sound quality if i change m4a files to FLAK on MediaMonkey?

Short answer: No, it won't make a difference in sound quality.
Long answer: No, it won't make a difference in sound quality. However, if the m4a files you have are lossy (and as far as I can tell m4a can contain Apple Lossless or lossy files) then not only would you not improve the sound quality but you would waste a considerable amount of storage space.
Just to supplement the answer already given, if they are Apple Lossless files and not AAC files (both of which use M4A as a container) then going for ALAC to FLAC you'll lose no quality and the file size will be virtually identical. FLAC and ALAC are very similar as formats, though, so the only real reason to go from one to the other is because of software/hardware compatibility.
As said, if you'er going from AAC to FLAC not only will it not improve the quality but you're going to waste between 4-10 times the space.
