BEST setup with my computer speakers?

They are Bose Freestyle Speaker, except for i replace the Speaker unit with another Bose speaker unit. I don't know what they are called, if anybody recognize them, please tell me what they are called. So its basically another Bose Speaker unit inside Bose Freestyle Case, and i added some oval shaped Speaker stands.

Here's my Bose AV28 Media Center. I have my subwoofer plugged into the back from the TV out. I have other outputs, like AV, VCR, TAPE. I have a controller to adjust the volume.

Here's my computer and the PS28 subwoofer. It also has an built-in ampilifer, which my speakers are plugged into.

 

So my setup is: Speakers> Subwoofer > Media Center > Computer.

How can i change this setup or add anything in between to get the best performance?
