FLAC files and MP3 files folder organization for Zune software on a PC

I will be using Zune software on a PC but haven't installed it yet until I'm done with ripping and adding artwork to my FLAC files.

What I'd like to know is for the people who have their archives in FLAC (and have already done the ID3v2 tags with artwork for their FLACs):

1.How have you organized your FLACs and your MP3s on your audio harddrive?

2.Do you physically keep all your FLACs and MP3 on different HDD or partitions?

3. Since Zune will not play or even see FLAC files should the FLAC files be kept within the same folder with the MP3s?

 

Since I have already stated I will be using the Zune (v.4.7) software let's continue the discussion without mention of other library software. Thanks in advance.

I have a mixed collection of FLAC and MP3 in my main collection, which is on a separate RAID1 Media drive... D:\Music.

 

On my C drive I have MP3 copies of the of the FLAC albums I want on my Zune in the C:\...\My Music folder.  Since Zune ignores FLAC folders altogether, pointing the Zune software to both of those folders appears as a single coherent music collection in software.
