Connecting Crossroads Amp to Speaker Headphone Jack

Hi guys I've got a noob question here. I'm currently using a crossroads Edge amp, and the way my equipment is set up is that the speakers are connected to the audio (green) jack of the motherboard, and then the amp is plugged into the the headphone jack of the control dock (thing that controls the volume etc ) for my speakers, while finally my headphones is plugged into the headphone jack of the amp. What I'm wondering is does this actually affect the sound quality? Should I connect the amp directly to the cpu, then connect the headphones to it? ( Bypassing the speakers )
