If you downloaded them as FLAC files from some torrent or something else illegal, it might have been someone converting them from MP3 to FLAC, which would make them sound... technically, as bad as the MP3 files.
If you're using a player that relies on DirectShow filters (Windows Media Player, for example) you might just need to download the FLAC codec again, or download a codec pack.
Both encoded from the same source? CD or like.
If so, then you may simply prefer the sound of an MP3 encoded audio stream. It may have less audible clicks, background noise, or like.
If the difference is that noticable there is something wrong with this file. I mean even if the situation was the other way round with FLAC sounding much better then mp3 I would say the same, because the difference should not be so apparent.
Possible issues:
1. Quality and origin of the source, uncompressed file
2. Compression settings applied when ripping to FLAC and MP3
