Whence the noise?

During quiet/silent parts of songs, there is always noise that becomes noticeable especially at louder volumes.

Here's my chain of equipment:
iPod 120GB -> Apple Universal dock (which unfortunately has an amp) -> nice 1m cable -> Pioneer A-109 40W stereo integrated amp -> nice 2m speaker cable -> B&W 602.5 loudspeakers

Whence the noise?

What kind of noise? A hissing sound?

If so, and if it changes with the volume control, then it's likely just the self noise being produced by your iPod and/or the dock.

It may also be a ground-issue, but it would help if you could describe the noise. Hum, hiss, buzz, ringing, etc...

It's a soft, fuzzy white noise sound. Not irritating really, but it sometimes breaks what should be silence...

Sounds like it's just the self noise of the upstream components, i.e. the iPod and the dock, which you say has an amplifier in it.

If that's the case, not much you can do about it.

I agree. That's likely the culprit.

Would a line out cable from the iPod be better? i.e. bypass the amp.

Assuming the source of the noise is self noise, yes. At least inasmuch as the amp is contributing to the noise.

Should be easy enough to try.

Ok, that's what I'll do.
