+1 to Avidemux. Lots of options and lots of times you can just remux files into a new container without losing quality by transcoding.  

 

I use it often when I download files in h264 MKV. You can copy the video into an mp4 container and transcode only the audio into stereo AAC so that the files can be played on my xbox360

I always use Total video converter, it comes with bunch of tools for converting and making things easier!

This is what I use, i have tried some of the others mentioned but have always came back to Handbreak.

Handbrake is usually the first choice for easy video processing.
If that doesn't get you what you want then you can try AppGeeker.

It's a nice little program that can convert back and forth from most formats. i have used it quite a bit to render from .avi to .mp4 format.

What about WinFF (http://winff.org).

 

 Gui for ffmpeg. Has presets, can use commandline etc. Linux & windows.

 

Works great. Like it a lot.
