iPhones remote volume works over optical, How?

When using the application remote on my iPhone I'm able to adjust the volume when my mac computer is set to optical output. This seems really odd to me as the computers volume is automatically disabled once optical output is activated, yet via the iPhone remote application I can adjust the volume.

I bet you're adjusting an application-specific volume control -- like the volume slider in iTunes.

With a digital output, you're correct: the system volume is disabled.

Yes...it's very odd. Maybe Apple disabled the volume control in the UI only, though for what reason I don't know.

iTunes has a separate volume level to the main output level of the PC/Mac.
Using Remote, you are changing the iTunes output level only
