What's the difference between these clip ons? Are they essentially the same in sound signature?

Well, I would imagine the Technicas all use the same drivers and I really doubt the Sonys sound anything like them. Differences (if any) in sound between the ATH clip-ons would likely come from housing design.

Would the huge price difference between the EM7 and the wooden one and the em9r just be huge mark ups because of a model number difference?

iPod Product Guide: Audio-Technica ATH-CM5 and ATH-EM9r | Macworld

These guys thinks that the EM9r is "bettered in sound quality by many headphones that cost less". So it seems the EM9r is just the same thing as the EM7, but with a huge markup?

I wouldn't rule out the possibility, but I really don't know enough about them to say for sure. If you're really interested in clip-ons the Yuin G2A/G1A are the true audiophile choices, along with the KSC35/75.
