I have used the dbpoweramp music converter to transcode APE or WAV 24bit/96Khz files into FLAC 24b/96khz, works great for me.

You do not mention your OS.
So I just assume you use Mac OS X, and recommend you take a look at Max. It allow you to encode/transcode all your files to FLAC.

dBpoweramp has DSP options to do bit depth conversions and sample rate conversions. Some of the options in those DSP Actions will require the Reference version of dBpoweramp (the paid version). I don't know if it does dithering when doing the conversions or not.

For the DVD-Audio you can use the DVD-Audio Decoder plugin with Foobar. You can convert tracks to FLAC one track at a time. I tried doing a disc at a time and got errors. Doing one track at a time worked.
